I suppose the best way to protect my wooden window frame is to paint it. I kind of like the wood look, is there another way to protect it like varnish?

A good marine grade finish is your best bet. If the UV rays get to a regular finish it can fade within a year or so.

Can I get marine grade finish at my local hardware store (Home Depot or Lowes) or do I need to go to a boat store?

Boat store or paint store, spending money on a quality product once beats refinishing every 6-12 months.
